Our config is as follows:
SMART 2SL Array controller 36.4 GB drives -- OS and all data on the single array -- RAID 5 128MB RAM
Can create partitions but when we format them with HPFS, anything over 65GB fails on the format and is inaccessible. Do any drivers for OS/2 need to be upgraded to cure this?

I would make sure I got the latest fixpaks, but I truly think OS/2 Warp 3 is not the best solution for this case.
I would try warp 4 or eCS.

No way HPFS can handle >64GB hard disks. It just doesn't offer support for it. If you want a robust file system like HPFS that offer the same performance, opt for JFS, which supports volume up to 2TB. Note that this HPFS limitation CANNOT be overcome using HPFS386 :(
