Ketul, as you have found out OS/2 will not boot from a partition that does not reside inside the infamous 1024-cylinder-limit.
So your best approach will be to split the 40GB drive into a small boot partition and a large data partition.

Yup, found that problem myself earlier last year. I posted it here, look further down in the OS/2 section

Here is my setup (40Gb Drive):

Boot Manager (7mb)
Primary C: (2gb) - FAT16 [WIN98se]
Extended Logical D: (2gb) - WIN32 [W2K]
Extended Logical E: (1gb) - OS/2 Warp4
Extended Logical F: (2gb) - OS/2 WSeB
Extended Logical G: (2gb) - DOS FAT16 (Data)
Extended Logical H: (2gb) - DOS FAT16 (Data)
Extended Logical I: (~27gb) - OS/2 HPFS Data & Apps

It seems much, but when I need to redo an OS, I don't loose any data, unless my drive craps, then I got backups on CD.
