Outlook 2003, duplicate emails

Hello All,
I have a problem with Outlook 2003 and was wondering if someone can help out.
I backed up my emails by copying the Outlook.pst file from the default location. However, some of the emails I backed up are still on the account on the mail server.
After I have imported the ones from this file it still downloads the same emails again from server. Result is I have duplicate emails. The difference is that the ones I backed up in my file are arranged in subfolders while those from the server are downloaded to the inbox.
