After user saves files at primary site, the files are sent to the COOP Site. Files can be found at COOP Site, but are no longer in located at Primary Site. Any suggestions

What protocol is being used to transfer the files?

Wow, we need a lot more than this.

How did you setup the replication?
What OS are you using?
How is your remote site connected through the internet VPN, SSL, or what?
What subnets are they on?
Did you check your services and message logs for problems with File Replication Service?
Are you using Namespaces or just simple DFS Replication?

Need some more to go on.

Actually I don't care how the file got to the distination. It got there so that isn't the issue.

The issue to be addressed is what procedure moved the file instead of coping it.

I suspect this is a script not FRS. But you don't include that information. You need to tell us what you are using to do this.
