Hi, I need to transfer some lage files (200 MB) from one Unix machine to another over the web, T1 to T1. When I use FTP, one 200 MB file can take 30 to 60 minutes! Do you know of any way to speed this up ? Or is there another protocol or piece of software we can use?

You need to open more FTP channels(ports). Most Windows ftp programs allow multiple logons. Check the destination side.
