HELP: cant join PC's to .com domain

Hope someone can help.
We've rebuild our Windows 2003 Standard server and installed Active Directory, Exchange 2003, DHPC and DNS...all is working fine there.
Problem is computers can't join the domain due to a DNS error. I think we've located the problem to be the fact that our internal windows domain (running on that server, our only server) is called COMPANYNAME.COM which is the same as our website. So I guess when we try and join the machines to the domain it's trying to join them to the website instead.
I've tried putting the local server address in the HOSTS file on the PCs to force it to point to the server for COMANYNAME.COM but still no joy.
