How do i have to configure my Catalyst 3550 switch so it let the NetBios packet pass so clients can access Win2000 server outside of there VLANs.

This is not a quick answer. More information needed. You might be better servered contacting the Cisco TAC and opening a case.
But, if you don't want to, or can't involve Cisco...

Are the clients accessing the network at the 3550, or downstream of the 3550?
Is the 3550 being used in layer 3 mode?
What VLAN is the Windows 2000 server on, and do you have trunking anywhere (ISL or .1Q)?

I tell you, we have all kinds here. you don't pass NETBIOS, it's encapulated in IP.

Oboy, is right. Netbios is NOT a "routable" protocol. You encapsulate Netbios into IP. That is you put a Netbios packet into a TCP/IP packet. Your router does not perform this operation, your operating system does. Under network properties, you select TCP/IP protocol, and select properties. There will be a selection for enabling NETBIOS over TCP/IP.
