is it possible to block, oh say the FTP protocol whilst allowing the HTTP or SMPT? im not talking about blocking ports, rather the protocols themselves.

Only protocol block I know is at the router or by not loading that protocol on the pc. So even if ftp's port is available but there is no ftp daemon loaded you won't be able to ftp.
But don't confuse protocol with port concerning the recent MSblaster worm. It was working at the port level to take advantage of the dcom bug in windows.
