Mac Mail Problems

OS: OS 10.3.7
CPU/Ram: 1.33 GHz PPC G4 768 RAM

My Mail program contines to list messages that I have
already read as new ( the blue dot returns) sometimes it
even creates a duplicate of the message. I would like to
thriow out the preferences but I tried this (carefully saving
the originals) but I lost all of my mailboxes and stuff in my
"in" box. I put the original prefs back and I do not know
the next step. Any ideas to make this stop?

Check your Preferences and make sure it's not set to keep
on Server.
