I bought a gutted Color Classic Mac with a PowerMac 5500 motherboard inside. It'll come with a two-port USB PCI card installed. Will the PowerMac 5500 boot from a USB CD-ROM drive attached to this the USB PCI card?

No. No Mac can boot from a USB device because the USB drivers don't load until after the OS loads.

as well. That USB card is going to cause a lot of problems with your 5500 motherboard unless you do some serious mods to the power supply.
