how to get rid of bootloader?

I had win98 and mandrake 8.0 linux installed. I had it working OK, windows was on C: and I had fat32 for windows on D: also had E: and F: for linux. Now windows is giving me trouble, exe files for some progs are not working. So I am trying to start over, deleted E: and F: and enlarged D: to take up the unused space. To my surprise, the bootloader is still there even though I have formatted C: and D: Any ideas how to get rid of this bootloader?
