ok, i've had windows 98 on my computer for about 3 years and have never had this problem, i just recently installed linux. my disks are setup so that the primary ide controller has an 80 gig as the master with mandrake linux 9.1 and a 20 gig as the slave with windows 98 se. the secondary ide controller has a cd burner and a 25 Mb zip disk... i'm not at my computer at the moment so i don't remember which is the master and which is the slave. i installed mandrake from the cd burner with this setup, and the bios still sees all the disks, and i can still boot from the cdrom. First the cd burner started being a little flakey in mandrake, sometimes loading cds and sometimes not. a lot of times if i restarted the cd would load, so i thought maybe it was some sort of issue with mounting the cdrom or something (i don't know linux that well). Then i realized when i booted windows that the secondary ide controller had been "dynamically disabled" and the zip drive and cdrom don't show up. i have an Asus CUSL2 motherboard, which is "jumperless."
if anyone has any ideas, i'm all ears.

I would `try' moving the burner to the primary channel and the 20gb to the secondary channel. Don't ask me for a logical reason to do this! I have several times had trouble with CD drives on channel two (usually when there are two) and moving one to the primary resolves the problem. Actually I think it's a win9X bug.

I would make the 20GB HDD the secondary slave, the burner the secondary master, & the zip drive the primary slave...

As I tried to do a Windows system partition with Partition Magic it told me that Windows needs the first harddrive to work. It may work in your case because Windows can't see the Linux drive. But I don't think it works to put the drive on secondary ide.
But for testing just remove the second harddrive and make the burner the slave on primary ide. If that works try the same with the ZIP. It's possible has gone bad so the board can't see them both because of that!
