That would be crrrrAYzeeeee! Put them as both masters. You want maximum data going through the channels. Ideally, in all honesty, get one of these FastTrak100 TX2 OR the TX4 version (obviously the TX4 is for four drives). I have the TX2 and it is awesome. Very fast responses, BUT of course you have to have the same drive type on each channel, no mixing and matching like in software raid. PS make SURE it is a FASTTRACK. The ULTRA100TX2 is only an IDE controller, the FASTTRACK is a hardware RAID card. Confusing, yes. But hey. That's how we like it.

If you only have one raid channel you have to put both drives on it if you expect to raid them. Master and slave. Raid0 means the disk with the OS will be wiped. You will have to install from scratch.
