Probably there were BIOS settings that should not have not been reverted to default for your particular setup. There are many possibilities - one example I ran into was when RAID was invoked when it was not applicable.
Bear in mind that you have not given us the make and model number of your computer. We don't even know if its a laptop or a PC so we are not in a position to make more than very general comments.
