The motherboard in my beloved IBM (Lenovo) ThinkCenter S50 (machine type 8086-24U) has crapped out (probably because of defective capacitors). The 8086 is a very compact desktop model (Small Form Factor). Since this machine is out of warranty the cost of a replacement IBM motherboard is prohibitive. Does anyone know of another brand of motherboard that will fit in its place?

Your system is non-standard. The only board that will fit in that case is an IBM replacement.
how about getting a $20 case and getting whatever board you want that is compatitable with the rest of the hardware.
You will also need an Operating System.
Power supply could be a deal breaker though.larry

I was watching two working S50 systems on ebay that started low. Both eventually went for around $50 with shipping. I noticed too the motherboard/cpu combo I linked to above has dropped to $36. "It was far easier for you as civilized men to behave like barbarians
