On my Microsoft Comfort Keyboard 2000 model, on the keypad, my number 3 key is dead. Now, this is important to me, as I often use the keypad to write a long string of numbers, and more often than not one of the numbers included is 3.

Before anyone asks, yes, I tried disabling hotkeys (Right-click Desktop-> Graphics Options-> Hot Keys-> Disable) but it didn't do anything, other than disable my computer's ability to rotate the screen (on a laptop, you don't often need that, anyways).

This has never been an issue before, for as long as I've had this keyboard, it's worked fine.
Oh, and I'm not paying money for software that may or may not work. Even if it is only $5-20.

I doubt any "software" would be able to repair what is obviously a hardware fault.

You could take it apart and attempt to clean the contacts under the keys. That may or may not work.

Funnily enough, it seems to be the operating system causing this fault.

For example, on Windows it does not work, but on multiple flavours of Linux (Xubuntu, openSuSE, Linux Mint) it works fine or on occasion.
