I have built a system based on the following:
Shuttle SN95G5 Mini Aluminium Barebones system for AMD Socket 939
AMD 64 Athlon 3000+ CPU
Geil® Value 1Gb PC3200 Dual Chan DDR Kit (2x512MB)
When the PC has been switched of for a few hours the following error is displayed during post, when it is switched on from cold.
"Warning! Now system is in safe mode
Please re-setting CPU frequency in the CMOS setup"All I have to do is go into the bios and quit again and the system in fine. I don’t even have to change any settings.
I have upgraded to the latest BIOS (FN95S00Q). When this error occurs NO BIOS settings are lost, so this does is not a battery issue!
I have tried leaving the CPU detect to “Auto” and have manually set the frequency. But still get the issue.

Stop quitting once your in the bios and save settings(assuming they are correct).

This sounds like a problem that you should take up with Shuttle. Or you could see if there is a BIOS update. The inference here is that if the system is rebooted immediately this problem doesn't occur. If that is correct it seems to be heat related. I don't mean overheating, simply expansion to close a cold solder joint. If a BIOS update doesn't cure the problem I would consider an RMA.

I have a somewhat similar issue with my SN95G5 system. After building it, I could not get the system to boot. It would power on, and the CD Drive light would flash (1sec on, 1sec off).. The System Fan would continue to spin at full speed, but I got no video. I finally figured out that if I reset the CMOS, it would boot, but give a CMOS checksum error. I could "Press F1 to contiune" and the system would run fine untill it was rebooted. I would then have to reset the CMOS once again. Also, if I enter the BIOS and change any settings, and save it. It won't boot, I must clear the CMOS once again.
Basically, I'm in situation where I must clear the CMOS every time I reboot the system. Any thoughts? I'm going to try a BIOS update tonight. I'll post the results soon.
