Cooling fan always on high

I just replaced my mobo. My cooling fan is a 2-speed fan. It only runs on low during boot and after that it is constantly running on high. It didn't do that prior to the mobo replacement. It's very noisy. Should I worry about it? Can I change a setting? I went to BIOS but didn't see anything I could change. Thanks for your help.
