Check for loose parts, wires and cables that may be vibrating. It can be annoying and hard to track down.

How old is your hard drive? Noise could sound as its coming from one place, but really be in another. Keep your cover off until you hear the noise. When noise starts up again try to trace root location. Hard drives will start making vibrating noise as they go bad.
