Ever since I installed ATI Radeon 9800 Pro, I cant run my game without having large polygons popping up on screen, I have installed every driver version from ATI. The original card was also an ATI. I have installed and played other games with no problems. (COD, JO, HALO, among others) Not sure about updating BIOS or MB drivers.

In bios set agp aperture to 256.
make sure initl display is agp.
disable any onboard video
disable all shadowing and cacheing related to video.
update to most current chipset driver.
update to most current video driver
install direct x 9.0c
and lastly download and install the most current patch for SOFII from fileplanet.
