Hi. I,m havieng a weird problem when I use FceUltra Nes Emulator. The program runs the Roms perfectly but sometimes or most of of the times after I start the program, a fan in the CPU starts running very noisly and it stops when I close the emulator.

What the hell is going on?? I wonder if this weird thing is harming my computer.
And by the way, I have the same problem when I run Mugen.

Sounds like your PC may have software that monitors the system and adjusts the fan speed accordingly. It may think running an emulator is a tough enough task that it should up the fan speed. With that in mind, like the person above me said, try updating your drivers for your MOBO and also see if there's any newer versions of system monitoring software (assuming you're running any in the first place).
