Why do you want the order of loading? Command.Com has the commands that are not files in \DOS like COPY. It is the file that is loaded in memory that causes the "Wrong DOS version" error message. If that is your problem, it is usually caused by using a command on drive A: such as ATTRIB when there is an ATTRIB file from a different version of DOS on drive A: You never said exactly what the problem was...

MS-DOS and Win9x will boot in this order
io.sys -> some more BIOS-Software msdos.sys -> Software to manage filesystem, call applications. It looks for config.sys and afterwards for command.com config.sys -> for drivers etc. command.com -> more BIOS-Code, internal DOS-Commands and a programm to look for the autoexec.bat autoexec.bat
