If NTFS is in an extended area then neither DOS or a '9x Fdisk willl remove it; they can only remove NTFS from primary partitoins...
Either use the NT installation sequence to remove any extended NTFS areas, or use the utility that was with NT3.51 Resource Kit (and was omitted from NT 4 RK...):
