OK...here is the likely case

Each dos version has it's own command.com file, this allows certain commands to be executed like copy etc...then there are files that come with Dos like xcopy and format and discopy that need the right command.com to function.

At a guess you have probably sys'd your hard drive with the wrong version of dos, for the files that are on your hard drive. Either get the correct version that you had before or do a full install of the new dos that you have.
