Clarify some stuff....
Do you want all of DOS's files, drivers, utilities, programs, and crap on D:, but have C: bootable with the DOS bootup files... or do you want D: bootable?

One way is to use fdisk (DOS's own) to create an MS-DOS partition to your liking and set it active. Reboot your computer with the DOS Setup Disk 1 (Fdisk.exe and Format.com happen to be on this diskette) in drive A: and exit setup. Then at the prompt, enter the command:
FORMAT C:/S/U
and then boot again, with no diskette in drive A:
Press enter both times when prompted for date and time, then create a subdirectory called DOS:
MD DOS
and manually copy all files from the setup disk(s) to that subdirectory. Some files from the setup disks have an extension ending in _ (an underscore); you have to unpack these using the Extract utility on one of your diskettes.
e.g: > extract a:\edit.hl_ c:\dos
