Have you tried using a dos boot disk and running your programs? If this works then I think you might have something in your config.sys or autoexec.bat that is doing this.
Let us know what happens...

this sounds like it might also be an old DOS virus, as rare as they may be. sometimes when they add themselves into executables they cause problems.
though do try the first suggestion :D
