You may not have a virus at all. When Win98 installs it writes it's own boot sector to the hard drive. It's telling you that it cannot do this, probably because the BIOS has blocked it from doing so as a virus precaution. Go into your BIOS and look for a setting like "Prevent boot sector writing" and disable it, then try again. Good luck!

I would guess that you're not prevented from doing this, that it just wants to know if you're sure...(y/n)?

On a similar subject, I have found that in order for Win95 to install on my system, I had to disable the bios antivirus protection. You system may be different, but mine would crash during setup until I disabled it.

On some computers DR-DOS will not load from the C drive, but a floppy boot worked. If you use MS-DOS interlnk and intersvr and one of the drives is running DR-DOS, you cannot access the intersvr (DR-DOS) drive properly. There seem to be issues here, so maybe Windows will not coexist with DR-DOS, but you do not need DOS with Windows 98 anyway. Will windows 98 not install on Western Digital drives? It is so full of anti pirating software it was bound to screw up sooner or later somewhere other than on the poor legal user who did not fit a legal profile.

Try to use FDISK/MBR. Be very careful. The fixed disk command (FDISK) alone will wipe your drive clean. The /MBR switch will wipe the master boot record (boot sector) including the virus. After running FDISK/MBR, reboot your machine. The MBR will be re-written.
