I have a Asus V9900 nVidia GeForce FX 5800 128 MB ddr video card. The GPU clock is 400MHz default. On the Ultra card with the same GPU they have it clocked at 500MHz default. So when I set the GPU to 500MHz it runs fine for about 20-30 min. then it starts to overheat! I can't even touch it because it's so hot!!! Anyways when you first power up the computer it spins the GPU fan super fast for about 3 seconds. My question is, is there a way to modify the fan so it spins at this speed all the time?

Yeah, pull out the three pin connector from the card, cut the wire and connect them to a four pin molex on a 12V rail coming out of the PSU. The precaution is to make sure your fan won't be burned at this voltage.
