Change from AT to ATX power supply

I am trying to install a new power supply in my PC and am having trouble. The original power supply with the machine was a 250 watt AT power supply. I am trying to install a 400 watt ATX power supply. The SOYO 5EHM motherboard appears to accomodate both types, however, when I make all the necessary connections, the fan on the AMD processor turns on for a split second and then nothing happens. I have not made any changes to the motherboard settings. Do I need to make any jumper changes (JP5 set on 1-2) or other connections? Will this power supply work in this PC or is the power supply bad? Please advise. Thank you.
Summary: You can replace the fan, but you have to be very careful, those things store something like 50000V, so its probably not a good idea. As for compatibility, if the system is a brand name machine ie. HP,...
