When you dial out for the first time with the PPP dialer or run certain programs they put icons in the deskbar and some of them can't be removed. How can I get rid of them? (The dialer is a good example).

Several ways:
1: Moving the file to the other OS or partition and removing it on that system (big hassle sometimes).
2: I don't know the code but there is a code that can be done in the Terminal program that can wipe-out a file (complete erase). Find that in a BeOS Bible (digital one on the web) or check the FAQ on bedope.com.
3: Using linux or a partition explorer to erase it from there.
I've heard problems like this and have experienced them, but I never did have a dialer problem like that. Try this in the mean time.
